Does the stopper fit the basket strainer and stop water outflow? Or do I need to remove the basket strainer first to put the stopper in?

The mesh strainer must be removed before the disposal stopper can seal water outflow.

Does this work in kraus sink? For disposal drain

I have no idea. They work on a standard drain and they work well.

Can drain flies go through its mesh?

I'm sorry, I don't know what drain flies are. But, the mesh catches when small pieces of food and such.
